I dont think of them as evil per se....its more complicated than that.
If you believe the Bible, it makes clear that humans are not worthy of being in the presence of God. Since humans have sinned and God is perfect, for God to be in their presence would "contaminate" God. Therefore, there are barriers between God's direct presence and humans.
When the Nazis first open the ark, you can see the "ghosts" circling around them in somewhat neutral fashion before they turn violent.
IMHO that implies that these spirits were judging the hearts of these men. Were they worthy to open the ark and be in the presence of God? When the answer to that became a big HELL NO, you could say "all hell broke loose."
It also explains why Indy/Marian were protected from the ark's powers. By keeping their eyes shut, they are putting up a barrier between themselves and God. By not being in the direct presense of God they were not judged and therefore spared of his judgment and wrath.
Of course, if you believe the Bible, Indiana and Salah would have been dead the first time they ever touched the ark. The old testament makes it clear that ONLY the head priest of the tribe of Levite was allowed to handle the ark. And even that head priest could only handle the ark one day out of the entire year.
Belloq even tries to impersonate the Levite priests by wearing that special garb and chanting that Hebrew stuff before he opens the ark. Even he didnt understand the true power of the ark.
